They were performing surgery on him, except since he was a robot, it was less “surgery” and more “reprogramming”. You see, these specific cows were hired to do this because of their genius skills with Bear Tech. They had studied it after their invasion of Bear Stone Planet.
When DeBear II next awoke, the last thing he could remember was being stabbed by a cow and dying during the invasion in chapter 44. You see, this was the first time he was woken up. His electronic brain had been connected to DeBear’s non-electronic brain so that in the event of an untimely death, the clone could be woken up and would remember everything.
